This document presents the Nutri2Cycle project's protocol for assessing carbon, nitrogen, and phosphorus (CNP) flows and stocks in European farming systems. Developed under Horizon 2020 (grant No 773682), it supports environmental and economic impact evaluations of agricultural innovations. The protocol covers system boundaries, farm typologies, indicators, data collection, and modelling at field, farm, and regional scales. It integrates models including SWAP-ANIMO, DAISY, MITERRA-Farm, MITERRA-Europe, and CAPRI, using a central database and harmonised templates. The framework enables assessment of 45 prioritised innovations across six farm types—field crops, permanent crops, dairy, pig, poultry, and mixed farms—representing 73% of EU farms and 73% of utilised agricultural area. Data collection focuses on nutrient inputs and outputs, with selection based on geographic spread, data availability, and representativeness. The protocol underpins life cycle assessment and policy evaluation, ensuring consistency across WP2 and WP3 assessments.
